I only have about 1100 miles on my truck. It has been clay barred and Zaino Z-5 x2. I've noticed a few scratches on my hood and doors(3 total).

My question is, can I use a scratch remover on the 3 small scratched areas only or do I have to do the whole truck? What product would you recommend that is Zaino friendly?

It depends on the depth of the scratches. If the scratch hasn't gone through the paint and hit primer, you can use a paint polish or swirl remover to try and remove them. I'd do an area about 1' x 1' with the polish or swirl remover to blend the area. I think any product you use can be used with Zaino, but you'll need to re-apply the Zaino over the area you polished.

If your scratches/swirls are small, Zaino has a swirl remover for swirls and fine scratches...Z-5.
