I own the truck listed above which comes with a 3.90 rear end and is rated at 7000# towing capacity. I just bought a 8x14 enclosed dual axle trailer with an empty weight of 3340# and find that the truck is really working to tow this trailer. I certainly cannot use overdrive and am limited to whatever crappy gas mileage I can get using only three gears. The truck pulls it just fine from the line but the drivetrain is what is working so hard at highway speed. Once I load in bikes I will be up to about 5000#, do I have reason to be concerned with this setup?

Gas mileage will almost always suck when towing. But I don't see why you are having that much of a problem towing the empty trailer. I'm not familiar with where you live is it very hilly? Also wind will drastically effect a box trailer, is there a lot of windy conditions where you live? If there aren't bad hilly or windy conditions I would have to say that you might have some sort of mechanical issues.
