Hey guys I am a little stumped here, can someone point me in the right direction?

Have a 1999 Grand Caravan that has been virtually trouble free for 138,000+ miles. I few days back went to go to town and it was misfiring badly, the 3.8 seemed to be running on 4 instead of 6, Scanned codes and got P0203, P0300, P0301, P0303, after clearing and restarting a few times would occasionally get P0305 as well.
Popped hood and on inspection I found a squirrel had build a nest on the intake manifold, and also had chewed into the injector harness. Well makes sense for the misfire codes as well as the P0203 (injector #3 circuit fault code. Repaired wiring, double checked it, all is good, restarted van with codes cleared, and misfire still present, and the same codes returned consistently. Ok short condition caused by the assault by the squirrel damaged a driver on the PCM, so Ordered new PCM. Replaced PCM and started van, same exact misfire condition, but no more P0203, P0300...... instead now I get a single DTC of P0353 (Ignition coil #3 control circuit malfunction...
Checked coil, resistance etc, tests perfectly with in spec, plugs, wires all ok, checked coil harness back to PCM, no opens or shorts. Clear the code, start engine, consistent miss right from start and P0353 once again.

Any Ideas? please??
