Got my stock exhaust and muffler on my truck but I am removing it up to the cat so I can modify it. But the Rings that hold the pipe have bolts holding them on and they are rusted so a wrench doesnt seem to work.
A little WD-40 will do the trick? I also can hacksaw it off if someone can recomend where to start.

I've been there...just a couple months ago I had to replace some exhaust hangers that had those u-bolt type clamps on them.
PB Blaster or Kroil would be a better bet than WD40 for penetrating and freeing up seized threads. Try that first. In my case, I squirted some PB on each daily for several days prior to tackling the actual removal. I was able to crack each nut with a 6-point socket and ratchet but before unthreading very far they all snapped off (which actually shortens the job).
As far as cutting them off, that might be faster or just as fast, especially if you have a power tool. A sawzall with a metal-cutting blade could eat through the u-bolt pretty quickly--I'd cut it right above the clamp. An angle grinder might also work well. Doing it by hand with a hacksaw would work, just take more time.

if the exhaust is crap and you have the equipment, oxy acetalene toch makes short work
I have found, if the exhaust is relatively soolid then the u-bolt clamps tend to break off which does make the job go faster
the sawzall and the angle grinder/cut off wheel work well
they jkey to all of these is to work safely and that means gloves and eye protection
and do not forget the ear-plugs - for the noise obviously but the ear plugs prevent foreign material from getting in your ears and the rust and metal bits start flying around

I would rather use a sawsall. Cutting wheels can come apart on yah and make a mess of yah if your not using quality wheels.

Ok another question: Is it safe for the exhaust fumes to exit under the bed? I dont have a turn down for the end so it's just gonna be shooting fumes straight out.

I wouldnt recommend it, those fumes wont realy be pulled out theyll just keep cycleing around and eventually get in the cab.
